This seems like it would be an extremely useful feature -- as games I play require the mouse remapping buttons that I have set for Windows (I use the app to cycle through virtual desktops with the side mouse buttons). It seems like it might be a tough ask though?

Not currently - I don't know how easy it will be to do - but something like Window's focus mode where it disables notifications?
I mean there is one way to do it - setup profiles for the games that you want it disabled, and leave the button mappings as "nothing, do not intercept".

NOTE: If the game is detecting XMBC running and refusing to work (anti=cheat), then that will still be a problem as XMBC will still be running, just not doing anything!
