Hi, what exactly do you mean by modifier keys? Layer modifier keys (to switch layers)?
I just checked that here on my laptop, with ALT as the modifier key - and it works the same with left or right ALT.

So I'm not entirely sure if thats what you are talking about.
But beware, that using layer modifier keys, will affect the result of the button press too... copy (CTRL+C) will effectively be CTRL+ALT+C if you have alt pressed as the modifier key (modifier keys are not blocked by XMBC as that would cause no end of problems). So maybe that is confusing things, I am not sure?!
