I want to use one of my extra mouse buttons as a modifier to do something like button+scrollup=home. But mouse buttons are not a choice in the modifier keys section to activate a layer.
I currently have {CTRL} as the layer 2 modifier key. I tried in layer1 to have the mouse button simulate {CTRL} but that didn't result in activated layer2.

You dont need layers to do this. Use button chording on the button, and in the button chording window for scroll up, select simulated keystrokes and type {HOME} in the input field.
