Setup layer one simkeys to send hotkey A followed by {layer:2}
and layer two to send hotkey B followed by {layer:1}

Yes, XMBC is not shutting down properly (and resetting the windows defaults) when windows is shutdown. I have fixed this (I think) in 2.21 Beta 34 (but I haven't built a portable beta version as I tend not to do that for beta's) so either wait for the release, or ask nicely and I will try and build ...

This should be fixed in 2.21 Beta 34. There is no need for an additional option as the application specific cursor should work no matter if the layer cursor is enabled.

Also fixed the application cursor not resetting on layer >1

XMBC hooks the Windows mouse message queue, I guess the "precision touchpad protocol" is different and does not send the messages through the mouse message hook. I guess that the scroll combo boxes do not highlight in Orange either in XMBC (signifies XMBC is not seeing the messages)?

Cant you use both together?? I know running Logi is a PITA and its quite large and memory intensive, but they should work together!
