Is there any chance you have come up with a way to remove XMBC icon from the start up folder but still allowing it to start up with your computer?

Yes that would be a very good idea

The icon should appear every time you run XMBC, unless you ticked the box to hide it in settings. You have not said that you have ticked the box. You also haven't said which version your using. I presume your using the latest beta as you have posted here but please, if your going to report an issue...

The icon for XMBC keeps reappearing in the system tray when I restart my computer.

First problem with 2.6 beta 2, the installer does not correctly put a link in the startup folder in the start menu! I have a strange issue.

I have enabled "Hide" for the XBMC tray icon. However everytime I restart my computer the tray icon comes back again.

Is this a bug?
