Yes - quite a few and they probably aren't in the manual! Perhaps they should be, although most users will never use them I suspect...

If you do a /? argument, it will list them all on screen for you,

1. You can already do this with a command line argument....
use: XMouseButtonControl.exe /NoLog

2. Yes I can probably do that.... I'm a little surprised it does not already allow it - I will have a look and change it if need be.

I don't know.
If you know the port addresses of the PS2 input buffer it may be possible - but why would you go to that effort when there are APIs in Windows like SendInput to send simulated input?

Double click, no (and not likely possible)
Long click yes - Use the new (in 2.17) "button held" action to setup up to 3 additional actions based on how long you hold the button!

Thanks for the info (I think). I cant think of any particular reason for this, other than maybe there is some windows hook conflicts (XMBC uses mouse and keyboard hooks and maybe this gets in the way of the remote software). It was originally written by one of the users, MainTrane and I have tweaked and modified it to keep it up to date.

But it's all done in Microsoft Word - nothing particularly special!?

The one I regularly recommend is AutoHotkey but it may be over complex for what you are looking for.
